Is there a Pokemon you thought first appeared in a later or earlier gen than it actually was?
I thought Whiscash was a gen 2 Pokemon, till I found out it was gen 3!
I thought Lanturn and Chinchou were gen 3, but they're gen 2!
I thought Marill was a gen 3 Pokemon, but is gen 2!
Slugma, Magcargo and Skarmory I thought were gen 3, but are all gen 3!
^Most of these are because they were the first gen I saw them in!

Basically any gen 2 pokemon that are in RS I thought were gen 3 for aaaaages, probably only about HGSS when I found out they weren't haha.

I never have mistaken any Pokémon being from another Gen except for maybe Magearna being announced before Sun and Moon. I thought it would be in a Gen 6.5. Pokémon that I think should be in another Gen is different though. I often consider Togepi, Ho-oh, and Marill to be a part of Gen 1 unofficially in the anime. More so with Togepi and Marill than Ho-oh since they were owned by main characters and prominent in several episodes. In the games I consider Shellos and Gastrodon as unofficial Gen 3 Pokémon given the fact they had sprites in RS but were cut out of the final game for whatever reason.

also sometimes get confused and stick scyther in gen 2 because of scizor

Wobuffet was the same deal too, right? I dont mix up the gens much anymore, but I imagine I struggled with the same pokemon at first since I only watched the anime and didnt play the games till gen 3.

Wobuffet was introduced during Johto so it has never been thought of to belong to Gen 1.

Pokemon introduced before their Gen were announced in the anime and movies are Ho-oh, Togepi, Marill, Snubbull, Donphan, Lugia, Bellossom, Slowking, Ledyba, Keckleon, Blaziken, Munchlax, Mime Jr, Latios, Latias, Lucario, Zorua, Zoroark, Magearna, Gogoat, Heliopetile, and Noivern. There a few more introduced in the movie short but I haven't seen them all so I can't name which Pokemon debuted in the shirts and not the games.

I thought Togepi was in Gen 1 but turns out it's in Gen 2!

I'm chronically forgetting which regions Druddigon and Dunsparce originate from, which can be a minor annoyance to me since I organise all my box Pokemon in order of their Pokedex number. Admittedly keep forgetting that Dunsparce exists at all...

Thought Unown was from Gen 5 because of Pokedex 3D, and I thought Togepi was Gen 1 for the longest time. Also sometimes I forget Tangela and Tangrowth exist and that they're from 1 and 4, and I thought Hoppip's line was 3 or 4.

Not that I ever mixed up which Pokemon were from which generation, but I'd definitely say some Pokemon fit in pretty well into regions outside the one of their debut. Slugma and Magcargo make more sense where they appear in Hoenn than where they're found in Gen 2 Kanto, at any rate. That, and I guess I just like their Gen 3 sprites, since they mesh well with the rest of 'em.
Also, it's a bit weird to admit, but I always thought Electivire could have conceivably been worked into Gen 3. Could just be the eyes, though.

I thought the regions went in theis order:
Kanto, Johto, Hoenn, Sinnoh, Kalos, Unova, Alola
But it's actually:
