I don't particularly do it, but this can sometimes be hilarious. And Offensive.
There's people who do it for laughs, or because they're pillocks. Anyway, here's some.
'Useless' the Patrat
'Silly Dawg' the Lillipup
'Abortion' the Munna
They're a few. I realise that they're a little crap, but y'know. You got any else?
Rubbish the kricketune
Drown the magikarp
Word the staraptor(bird)
And, just because it if my fave one, even if it not very funny or offensive
The doctor the dialga (whovians will get it. Dialga is the controller of time, so a lord if time, if you will and the doctor is a time lord)
family the Ditto.
"If you want your family back, it'll cost p1000"
Hamzee the (insert species name of any male pig Pokemon here).

Thats brilliant.
I have named quite a few in this mannor, but I can only think of:
Piggybank-Munna/Musharna

i did the same but with 'virginity'
someone on tumblr had a female conkeldurr and they named it conkeldyke. i really liked that and i ended up getting a female one on white and naming it that, but i ended up changing it lol.
Bieber the Bidoof.
A little too offensive, methinks.

I believe you just made all the bidoof in existence cry simultaneously
I'm sure anything I named my Pokemon in my original Gold/Yellow saves was an insult. Save for Julie the Butterfree.
Man, if only I could remember what my starters in Yellow were. They were the worst names.

If your Butterfree was in Yellow and you traded it to Gold only to find out it was male, that would be weird!
It was in Gold, lucky me.
My worst nickname ever used was JAKPOTOYOY the Tentacool. I cannot fathom how many times I've said this.
I used to do it for ingame trades only usually names too rude to post here
I have the following:
F. George (F. stands for Furious)
Xerox the Ditto
Ignorance the Blissey
TeenaMarie the Giratina (named to make people think it'd be something small and harmless that knew Sing like a Jigglypuff and show them just how wrong they are!)
Flower the Skuntank (also named to purposely mislead people!)
ChompChomp the Mawile
i have a stunfisk but i name him stinkfusk its rate funnay cos it sounds like farts
Not really either, but just pun-ny.
Vaporeon: Marina
Jolteon: Wattson
Flareon: Charlie
Leafeon: Herbert
Glaceon: Glacia
Espeon: Bellatrix/Psymon
Umbreon: Vesperio....... That was not a real name.... I think...
Eevee (F): Norma
Eevee (M): Norman
I named my ditto life so it would be like
"If you want your life back it will cost you 100p"
I named Marowak "IllWakYou!" once until I noticed how it could been seen as innappropriate. My friend also said he accendentally named a Gengar "Negros" when he meant to call it "Necros" when he was six. He didn't know until he was battling a friend at school and he sent it out. His friend was black and dropped his Gameboy to tell the teacher. My friend was then sent home with a note without knowing what he did wrong. The reason he didn't see it was offensive? He has a scratch on the exact place where the "G" was.
My nicknames usually are either
A joke about my pokemon's appearance e.g "Disco Ball" the Forretress or the name sounds like the pokemon e.g. "Loki" the Greninja (Cuz' Loki sounds like Froakie) I've always nicknamed my team so this might be long
"Spag Bowl" the Tangrowth (Spag Bowl is an Australianism for a bowl of Spaghetti)
"Cpt.Fluffy" the Ampharos (He was fluffy as a Mareep but now he's a bit bald *Sigh*)
"Barnacle Boy" the Barbaracle
"Cabaret" the Aromtisse (Cabaret is a form of french musical and Kalos is based off France, and it reminds me of someone doing the can-can in a frilly skirt)
And finally "Pimpoleon" the Empoleon (Because Empoleon's name stands out from it's evos, Piplup and Prinplup follow a pattern but Empoleon stands out and anyway, everyone knows Empoleon has buttloads of Swag
I was pretty close to calling my shiny Furfrou Blackie because it IS black but then I figured if the game wouldn't let me call a Bergmite Ice Spike or a female Butterfree Cho Cho San (after the heroine in Puccini's Madama Butterfly) then it probably would find Blackie offensive.
Just for the heck of it, I called a Bidoof "Bakana Baka" which means "stupid idiot" in japanese (according to google anyway) and it let me have it!

That's legendary.
I called my Delphox (male) Ylvis.
Haters gonna Hate.
^I caught a female Braixen and called it Foxxy Love after the Drawn Together character.
Whenever I get non-shinies while MMing, I name them things like "waste of time" or "fail"
Whenever I get a female Fennekin, my duty will be calling her "Rule34'd".
Whenever I get a female Gardevoir, "Waifu". If it is male, "TRAP!".
Whenever I get a male pig, "[insert name of bad politician here]".
Whenever I get a perfect IVd Gyarados with Moxie, I shall name it "Garyarados". Haters gonna hate.
Whenever I get a perfect IVd Vivillon, "S(a)tan" will be its name (check its number in the 'dex to know what I mean).
Whenever I get a perfect IVd Staraptor with a Choice Band and Reckless ability, it will be "YOLOraptor".
Too bad I cannot name Aggrons as "NANOMACHINES, SON!". Too long.

Not that I'm judging or anything hue

After all, I am the HUEHUEHUEHUEHUE king.

I called an Inkay uMop ap!sdn the other day!
I've seen people do this before on other forums and recieved replies from other people saying they don't get it.
Name an Inkay uMop ap!sdn and turn your 3DS upside down when battling with it, you'll see a hidden message!
I got a bidoof nicknamed Two the other day.
LOL oh god, my friend facebook chatted me because he wanted me to breed a kabuto for him and hatch it so it gets bonus EXP. I was like "screw you" so when I hatched a kabuto I just named it Asscheeks and traded it to him.
I guess this could be offensive to my lecturers...
I caught a poochyena when I first opened AS and named it after a lecturer because they both have grey hair and tbf she looks a bit like a mightyena. Now when she takes us for a lecture I giggle to myself and I can't help it.
*definitely not a mature student*
A Mightyena with Ice Fang named Kristoff.
Watch Frozen if you don't get it.
Fatso the Snorlax and Pedo the Hypno/drowzee are my two favorites.
I have a Wobbuffet named It f*cking. With the star, not the actual word.
It f*cking used Counter!
It f*cking is paralyzed! It may be unable to move!
It f*cking fainted!
Endless fun, huehuehue
Bump!!
GPXically speaking, I have a Pineco without a male/female icon and his name is Pokii.

Did they not have genders in yellow?
^ No, gender wasn't introduced until breeding was introduced in gold/silver, with the exception of the Nidoran line which has always been gendered, but as two separate species.

Oh right I never knew that. You learn something new everyday ;D
D*ck the Magikarp!
Put him in daycare, and the man/woman will say:
"I'll look after your d*ck for a while!"
"Your d*ck needs to stay with me a little longer!"
"Your d*ck had grown by 1 level!"
"If you want your d*ck back, you have to pay £100!"
