Ah, Johto. Land of the beast of the rainbow and the beast of the storms. But also now home to quite a few other legendaries. Let's have a gander.

Articuno

Remember how in GSC the Seafoam Islands had disappeared? Well they've just as magically reappeared, and just like in FRLG, Articuno is now found near the exit of them when you have all 16 badges.

Zapdos

Likewise, Zapdos is also now found in its original home, just outside the Power Plant on Route 10, when you have all 16 badges.

Moltres

Moltres evidently can't keep still. Once found in Victory Road, then on One Island, Moltres has now taken home in deep in the back of Silver Cave, findable as soon as you have all 16 badges.

Mewtwo

At least you can rely on a big of consistency from good ol' Mewtwo. Earning all 16 badges will once again earn you access to the elusive Cerulean Cave, at the bottom of which you'll find Mewtwo.

Raikou

After finding Raikou, Entei and Suicune in the Brass Tower, Raikou will be entered into the wild. It will roam across Johto randomly, but this time you can track its location on your PokéGear. Once again, it will try to run as soon as you encounter it.

After finding Raikou, Entei and Suicune in the Brass Tower, Entei will be entered into the wild. It will roam across Johto randomly, but this time you can track its location on your PokéGear. Once again, it will try to run as soon as you encounter it.

Suicune

After finding Raikou, Entei and Suicune in the Brass Tower, Suicune will be entered into the wild, but in a slightly different way to Raikou and Entei. Suicune can be found as a stationary Pokémon in fixed points around the game. You must find it North of Cianwood City and then on Route 42. It will then head to Kanto and must be found in Vermilion City, Route 14 and then finally on Route 25, where you can finally battle it. Should you fail to capture Suicune, it will reappear at the Brass Tower once you earn all 16 badges.

Lugia

Lugia is located at a different point in each game, but always in the same location: deep inside the Whirl Islands. You must have the Silver Wing in order to see Lugia, which is given to you at the Goldenrod Radio Tower after beating Team Rocket in SoulSilver, and from an old man in Pewter City in HeartGold.

Ho-Oh

Ho-Oh is located at a different point in each game, but always in the same location: at the top of the Bell Tower in Ecruteak City. You must have the Rainbow Wing in order to see Ho-Oh, which is given to you at the Goldenrod Radio Tower after beating Team Rocket in HeartGold, and from an old man in Pewter City in SoulSilver.

Once you have obtained the National Dex from Professor Oak, go back to the Vermilion City Pokémon Fan Club and upon exiting you will bump into Steven, who will inform you that Latias/Latios has been spotted roaming around Kanto (depending on your version).

Additionally, upon receiving the Enigma Stone (via a future Wifi event), Steven will appear at the Pewter City museum, and afterwards a stationary Latios (HeartGold) or Latias (SoulSilver) will appear in Pewter City, allowing you to catch both Pokémon on one version.

Kyogre and Groudon

Once you have obtained the National Dex from Professor Oak and received the Kanto Starter from him upon gaining all 16 badges, head back to Mr. Pokemon's house and you will receive the Blue Orb (HeartGold) or the Red Orb (SoulSilver), used to make Kyogre and Groudon appear respectively. Then travel to the new Embedded Tower on Route 47, where at the bottom you will find the relevant Pokémon, depending on your version.

Rayquaza

After catching both Kyogre and Groudon (both from HGSS), taken both Pokémon to Professor Oak who will present you with the Jade Orb. Take this back to the Embedded Tower and Rayquaza will appear.

Dialga, Palkia and Giratina

After receiving a special Arceus via a Wifi event, take it to the Ruins of Alph where Cynthia will appear, and explain to you that Arceus has the power to create new Pokémon. You will then be transported to the Sinjoh Ruins and given the opportunity to create a brand new, Level 1 legendary Pokémon. You can then repeat this with an Arceus caught in the Hall of Origin in Sinnoh.

um.. something doesn't make sense
Apparently, to get rayquaza, you need both Kyogre and Groudon, howeveer, Kyogre hasn't got SS catch details, and groudon hasn't got HG capture info. This is based off of 'After catching both Kyogre and Groudon (both from HGSS), taken both Pokémon to Professor Oak who will present you with the Jade Orb. Take this back to the Embedded Tower and Rayquaza will appear.' this part. Could someone please explain how you get both?

tried talking to mr.pokemon but he wont give me the orb for kyogre/groudon , i have beat E4 and i got all 16 badges, why is he not giving me the orb ?

1. You only need the VERSION SPECIFIC pokemon to get the green orb (Groudon for SS or Kyogre for HG).
2. Shadowdude, you also need a starter pokemon from Prof. Oak, one of the Kanto starters.

No, you will have to trade with the other game (if you've got HG, then with SS, and vice-versa) and when you have both you follow the above steps to get it.

To get red/blue orb, get 16 badges, beat red (on Mt silver top). to get jade orb (rayquaza) Trade both groudon and kyogre to either hg or ss (no r/s/e ones allowed).
