Invisible: Cannot be hit unless opponent uses foresight, etc. or is holding a glasses item or something else along the same lines.

Bulky Attack

If the move the Pokemon with this ability is a Fighting type move, it's damage is increased by 20% and also sharply raises the Pokemon's stats. And heals some HP.
(this is good if your Pokemon is on red HP)

Dr. Ghost, does that sharply raise all of it's stats, and how much HP?  And do you have to use a fighting move at 20% to activate it?

Diplomatic Immunity

The pokemon is not affected by the move judgement.

Wave turbine

When a Pokémon with Wave turbine is hit by a water move, it takes no damage and it's speed is sharply raised.

HYDROELECTRICITY FTW.

I've thought of a couple

Pleasant
Attack and SP. Attack is increased by 30% when the pokemon is happy

Spiteful
Attack and Sp.Attack is increased by 30% when pokemon is unhappy.

meant to be for two pokemon i thought up of.

Biting attacks may be repeated from two to five times in a row. (like Fury Swipes)

The pokemon with this ability has no typing, its type is the type of the move it used last

Stalker
When the opponent uses Fly, Dig e.t.c. the pokemon can still attack

Useless: This ability does absolutely nothing. (would be a good ability for Magikarp)

Metabolism: Healing items like Potions, Berries, and held items like Leftovers restore twice as much health for the Pokémon: however, when this Pokémon is attacked by Poison-type attacks they do twice as much damage, and so does the Poison status effect.

Cold Shoulder: Other Pokémon have a chance of freezing on contact.

Fluctuate-This pokemon's ability randomly changes upon entering a battle to anything equal to or lower than its 'real' level. Ash's pikachu has this.

Your Pokemon falls asleep on entering battle, but Snore can hit Ghosts and has 250 base power!

A lot of these abilities either suck or are just plain broken.
Some are good though.

Brace
If the ability holder takes direct damage (i.e. from an attack) when they switch in, they get a +1 Speed boost.

Homeostasis
Doubles the effect of all healing (move or item) but also doubles the effect of all indirect damage (end-of turn damage etc.).

Overdrive
Basically Expert Belt as an ability instead of an item.

(sorry for using MS Excel format for this one)
Crash
When switching in (of any sort), damage is calculated based on the following.
=IF(User Speed > Foe Speed)
VTrue = Foe Damage = (User Speed - Foe Speed) / Foe Total HP
VFalse = User Damage = (Foe Speed - User Speed) / User Remaining HP

Strike Back
If the user was hit with a Super Effective move this turn, the next move the user makes has x2 Damage.
